If you have a bunch of FLAC files, you can easily convert them to Apple Lossless (ALAC) files, since both are lossless formats. iPods will play ALAC files.
But your best bet is to have a home system that holds all your music in FLAC or other lossless format so you can enjoy the full CD-quality sound on your home system, and then create a separate directory of mp3 files to put on your ipod for when you're on the go and sound quality isn't of such great importance.
