Apple iPods use what's called chapter markings to mark within a video file where chapters are so you can skip forward and know what chapter you are in. It shows at:

how to add them manually but is there anyway to add it automatically when you rip a DVD?

Try handbrake! I use it to rip all my DVDs and it has chapters when I play it on my ipod.
